Let us deal with this very simply:
Mentioning Muhammad (SAWS) and calling upon him are complete different things.
In the Salah, we Muslims ask Allah to Bless the Prophet Muhammad (SAWS) and his family as Allah had Blessed the family of Ibrahim (AS).
Allah Says in His Book:
Allah sends his Graces and Blessings on the Prophet (Muhammad) and also His angels too (ask Allah to bless and forgive him). O you who believe! Send your Graces and Blessings on (i.e. ask Allah to bless) him (Muhammad), and send Salam upon him." (33:56)
The Prophet Muhammad (SAWS) stated that Allah Says in Hadith Qudsi that:
"No member of your Ummah sends Salah upon you but I send Salah upon him tenfold, and no member of your Ummah sends greetings of Salam upon you but I send greetings of Salam upon him tenfold."
As for the other Verse you quoted (39:45), then Allah here is referring to OTHER gods that are mentioned along with him.
Furthermore, Allah is referring to those who do not believe in the Hereafter; and anyone who believes that Muhammad is the Messenger of Allah (SAWS) must believe in the Hereafter.
There are many verses where Allah Mentions Himself along with His Messenger (SAWS).
Some examples:
"How shall Allah guide a people who disbelieved after their belief and after they bore witness ("wa shahidoo") that the Messenger (Muhammad) is true and after clear proofs had come unto them? And Allah guides not the people who are wrong-doers."
Looking at the above Verse, do you think Allah is Warning those who bear witness that Muhammad is Allah's Messenger (SAWS), or those who reject bearing witness to this? Those who refuse and reject the Shahadah are indeed the wrong-doers.
Jews and Christians also claim to believe in "One God" and "The Prophets" so what is it that separates us from them?

Consider that the reason Rashad Khalifa manipulated and deceived people about rejecting the bearing witness that Muhammad is Allah's Messenger is because HE HIMSELF CLAIMED TO BE ALLAH'S MESSENGER. May Allah Protect us.
If his cult members went around saying the complete Shahadah, how would he fit in as Allah's (fake) messenger?
His plot would not work very well if his cult members were going around mentioning the REAL Messenger of Allah, now would it.
He also deceived and manipulated his followers into rejecting the Sunnah.
Afterall, how could he get people to believe that he was Allah's (fake) messenger, when Allah's REAL Messenger Muhammad (SAWS) warned us that after his death, 30 liars would claim to be the Messenger of Allah.
He HAD to deceive and manipulate his followers into rejecting the Sunnah otherwise they would see right through his evil plot against Islam like they see through a window (just like so many already see it).
Also, in order for Rashad Khalifa to make his "19" hoax work, he had to REMOVE VERSES FROM THE QUR'AN.
Not to mention the fact that this self-proclaimed, fake "messenger of Allah" pleaded no contest to sexual assault of 16 year old girl in a court of law.
You are in confusion because you follow such individuals who have earned the curse of Allah.
Open the Qur'an translation you are quoting from.
Look specifically at Surat Tawbah (Surah #9) and go to the end of this Surah. How many verses?
Do a google search of "Qur'an translation" and click on each result in the first page.
Go to the same Surah (Tawbah) and scroll to the end – how many verses?
Open any standard Qur'an mushaf (i.e. Arabic) and look to Surah Tawbah – how many Verses?
See anything peculiar?
You want to talk to us about rejecting the Sunnah and the Hadith while you yourself are rejecting the Qur'an!
As for why we must follow the Sunnah of the Prophet Muhammad (SAWS), it is very simple:
[59:7] "And WHATSOEVER THE MESSENGER GIVES YOU, take it, and WHATSOEVER HE FORBIDS YOU, abstain (from it), and fear Allâh. Verily, Allâh is Severe in punishment."
[24:63] "AND LET THOSE WHO OPPOSE THE MESSENGER'S COMMANDMENT BEWARE, lest some Fitnah befall them or a painful torment be inflicted on them."
- If the Qur'an is the Commandment of Allah, then what is the Messenger's commandment(s)? THE SUNNAH!
[4:115] "AND WHOEVER CONTRADICTS AND OPPOSES THE MESSENGER after the right path has been shown clearly to him, and follows other than the believers' way. We shall keep him in the path he has chosen, and burn him in Hell – what an evil
destination."
- Why did Allah not say "whoever contradicts and opposes the Qur'an"? THE SUNNAH!
[27:50-51] "Is there a disease in their hearts? Or do they
doubt or fear lest Allâh AND His Messenger should wrong
them in judgement. Nay, it is they themselves who are the
wrong-doers. The only saying of the faithful believers,
when they are called to Allâh AND His Messenger, to judge
between them, is that they say: 'We hear and we obey.'"
- Why is Allah referring to Himself AND His Messenger (SAWS)? THE SUNNAH!
[4:80] "He who obeys the Messenger (Muhammad SAW), has indeed obeyed Allâh"
- Why is Allah Mentioning His Messenger (SAWS) if we must oinly follow the Qur'an? Why does Allah equate obeying the Messenger with obeying Allah? THE SUNNAH!
If obeying the Qur'an is obeying Allah, then what is obeying the Messenger? THE SUNNAH!
[3:32] "Say: Obey Allah and His Messenger: But if they turn
back, Allah loveth not those who reject Faith."
- Why does Allah Say that refusing to obey Him AND His Messenger (SAWS) is rejecting faith? If disobeying Allah = disobeying the Qur'an, then what is disobeying the Prophet (SAWS)? DISOBEYING/REJECTING THE SUNNAH = REJECTING FAITH!
[33:36] "It is not fitting for a Believer, man or woman,
when a matter has been decided by Allah AND His Messenger to have any option about their decision: if any one disobeys Allah and His Messenger, he is indeed on a clearly wrong Path."
[7:157] "Those who follow the apostle, the unlettered
Prophet…for he (i.e. THE PROPHET) commands them what is just and forbids them what is evil; he allows them as lawful what is good (and pure) and prohibits them from what is bad (and impure);"
"They say: 'We are obedient,' but when they leave you (Muhammad), a section of them spend all night in planning other than what YOU SAY." (4:81)
- If the Qur'an is the Speech of Allah and if Hadith is to be rejected, then why does Allah Warn the Prophet about those who plot and plan against what the Prophet says?
Allah warns the Prophet of those who plot against what the Prophet says.
